I see no problems with your usage of "separate." I don't know much about John Knowles. Separate and apart mean similar things despite their different roots. I suppose the book could have been called "A Peace Apart," but that might have been confusing.
I imagine he's suggesting either that Peace can be cultivated meaningfully as long as it's kept Separate from all understanding of War, or that individuals and societies should strive to live in peace with the understanding that their own peace will never merge with that of their adversary, but always be Separate. Would either of those interpretations be better expressed by "A Peace Apart"? I'm sensing not.
